Ralph, I want to publish an actual repo, and, since the project is ongoing, I do not want to maintain two repos from now on... Luckily, it appears there are some actual solutions to my question, not just workarounds.

Dan,
I'm new to darcs and pretty much new to version control, so please
forgive my ignorance.
I don't see why it would be necessary for you to publish a repo with
all the old patches in it. Why not just publish your existing working
copy, suitably modified to exclude the problem files?
Or, if you need to publish an actual repo, why not just turn that
cleansed working copy into a fresh repo?
I apologize if I'm being really dense.
Ralph
