thank you for these interesting informations.

That is something that I do not want.

This hint led me to the following thought:
I create a local "Archive" folder and define it with Edit->Preferences-
>Mail Preferences->General->Archive Mail as the "On This Computer
Archive folder". Instead of using the "Del" key, I press "Archive"
(Ctrl-Alt-A) to send a mail to the "Archive" folder. There I define in
the properties to auto-cleanup/delete the messages after a specific
time interval. These mails were then seen as deleted in the virtual
trash folder.
As these deleted mails from the "Archive" folder are marked with a "T"
in the filename, I could start for the flatpak installation a cron job
(or systemd.timer) to do a
* find ~/.var/app/org.gnome.Evolution/data/evolution/\
mail/local/.Archive/ -name "*,*T" -delete
Ok, that does not fit to the GUI capabilities of Evolution but is
working. Are there concerns to better avoid that way?
