That's not an instruction, that's a description - it is saying that the
cache file is empty, it's not asking you to empty the cache.
If I recall, when you select a message to view, Evolution will first
look for a cached copy of the message, and if it isn't there, it will
retrieve the message from the server (and place it in the cache). The
error you are seeing is because the cached file exists, but is empty.
It seems that the you have previously looked at the file, but the
message wasn't successfully saved in the cache. As Patrick said, I've
been using Evolution since the dawn of time and I've never seen that
message - I suspect it's something to do with using a Flatpack version.
How do you shutdown Evolution? Do you close down Evolution before
closing down your computer? Do you suspend your computer? Is your
computer/Evolution off-line when this happens?
As for a fix, you could try doing "Send/Receive" or just "Refresh" that
folder to see if it normalises things. Ultimately you could delete just
that one empty file and Evolution should pull down a new copy.
