Hi,
right, that has no bad effect on evo itself. Either in the system
(DConf) or in an environment (variable GTK_MODULES), you've set for the
gtk3 to load also the canberra-gtk-module, but the flatpak sandbox does
not have it (nor access to it), thus gtk3 is unhappy and tells you
about it. You can ignore it.

Nope, I hoped in a runtime warning, when something fails, but there
does not seem to fail anything that badly that it would produce a
runtime warning. It's a good sign.
About the messages you see this with, is it HTML only, or also plain
text? Any pattern or all-or-nothing?
I tried it here, both with an RPM version of the 3.58.0 and with the
Flathub.org version, but it did not reproduce the problem. As I
mentioned earlier, the composer settings, default account, accounts'
signatures, message source format, all these things can play a role
here.
