Hi,
I'm not exactly sure how this works under the hood, I think it depends
what you've changed too. When you save, there is made a lookup for the
contact with similar information and based on the differences the
merging dialog decides whether to offer "save as copy" or "merge to
existing".
I think your use case should be simple, it found an existing contact
and you edited it and now you want to save it, then there's no room for
a question, just write the changes to the found & edited existing
contact, the same as it's saved without question from the Contacts view
when you edit it directly (your workaround). I'm not used to this code
though, then maybe there is a reason why it works the way it works.

I'm not aware of any from the top of my head.
Do you recall what Evolution version you used before the 3.52.3,
please? I can check what changes had been made between the two
versions, there could regress something.
