Hi,
it's odd, because if you copied the whole home directory for the user,
then it contains also all the accounts, thus it should have them as
they had been before the install, regardless whether you configured
them directly in the Evolution or in the GNOME/Ubuntu Online Accounts.
The filters are stored in the ~/.config/evolution/mail/filters.xml . I
would choose one broken rule, see what account UID is saved for that
rule in this file, then correct it in the Evolution, then close
Evolution and check what the UID changed to. After that just replace
the old UID with the new UID in the whole file. Repeat that for each
account.
Still, I do not understand how the UID-s could change when you backed
up the whole home...
