does any of them report any error, either in their logs or in the
terminal, when you run them from a terminal?

Maybe the "mailto:" scheme handler was changed to the now nonexistent
Flatpak version of the Evolution, or it still runs it (I suppose you
uninstalled the Flatpak version, you can check with `flatpak list` what
you've installed in Flatpak, there should be no `org.gnome.Evolution`).

The following command tells you what you've set for the mailto: scheme:

    gio mime x-scheme-handler/mailto
