[Replicant] V2 for Enable key-migration.sh to run more than once

This fixes the previous issues: The script can now run at each boot, so we
are sure that it will run in all cases.

In addition, to make sure it runs when users run it manually, I've added
some prints to warn the users if the script didn't run because
/data/packages.xml is not present and advise them that they may need to
mount the /data partition.
